I'm going to agree with Ryan on Mario 64; I understand it's a revolutionary title, but I hated to see the franchise go 3D, and I honestly don't believe it was better than any of the first three Marios.
And in the most technical sense, I do believe SM 3 was the best. But if I were to list the "best games ever," the original Super Mario Bros. gets placed higher. At #1, in fact. I think it was just purely perfect, and despite not having the advancements of SM 3, it had ten times the impact on me (and the industry), and I have to take that into account. It's why Mario 64 also has to be on such a list, as much as I dislike it.
